Plugin UI components are not handled correctly either. The bundler needs to check if any non-standard ini files are being used, and if so, send it along.

When running condor jobs, simulations with linked input files (eg met, ini) aren't sending them along with the job. The code that collects the inputs expects a "filename" tag, but the linked component only has the shortcut attribute.

There's a typo in "Apsim.exe abc.apsim @Simulation=filename", should be "Apsim.exe abc.apsim Simulation=@filename",

and add another option to run all sims in all files in a directory.

Apsim.exe usage:
 Apsim.exe abc.apsim
 Apsim.exe abc.apsim def.apsim ... xyz.apsim
 Apsim.exe @filename (reads these same arguments from file)
 Apsim.exe abc.apsim Simulation=/xml/path/to/sim
 Apsim.exe abc.apsim Simulation=/xml/path/to/sim/in/first_file def.apsim Simulation=/xml/path/to/sim/in/second_file
 Apsim.exe abc.apsim @Simulation=filename (reads paths to simulations from file)
  ... MaxOutputLines=n (write at most n lines in summary file)
  ... doAllFactors=true|false (run, or not all factors in factorials)
  ... SaveProfileOutput=filename (write detailed timings to filename)

Condor jobs are incorrect when the user creates a job with "Include all files in directory" set. The files are not transferred or mentioned in the batch scripts.
